چکیده

MicroRNAs (miRNAs) control gene expression at the post-transcriptional level. However, the identification of miRNAs regulating the fate of a specific messenger RNA remains limited due to the imperfect complementarity of miRNAs and targeted transcripts. Here, we describe miTRAP (miRNA trapping by RNA in vitro affinity purification), an advanced protocol of previously reported MS2-tethering approaches. MiTRAP allows the rapid identification of miRNAs targeting an in vitro transcribed RNA in cell lysates. Selective co-purification of regulatory miRNAs was confirmed for the MYC- as well as ZEB2-3'UTR, two well-established miRNA targets in vivo. Combined with miRNA-sequencing, miTRAP identified in addition to miRNAs reported to control MYC expression, 18 novel candidates including not in silico predictable miRNAs. The evaluation of 10 novel candidate miRNAs confirmed 3'UTR-dependent regulation of MYC expression as well as putative non-canonical targeting sites for the not in silico predictable candidates. In conclusion, miTRAP provides a rapid, cost-effective and easy-to-handle protocol allowing the identification of regulatory miRNAs for RNAs of choice in a cellular context of interest. Most notably, miTRAP not only identifies in silico predictable but also unpredictable miRNAs regulating the expression of a specific target RNA.

Tandem affinity purification of miRNA target mRNAs (TAP-Tar)

MicroRNAs (miRNAs) bind to Argonaute proteins, and together they form the RISC complex and regulate target mRNA translation and/or stability. Identification of mRNA targets is key to deciphering the physiological functions and mode of action of miRNAs. In mammals, miRNAs are generally poorly homologous to their target sequence, and target identification cannot be based solely on bioinformatics....

شناسایی RNA های غیرکدکننده کوتاه ‌عملکردی با استفاده از روش های بیوانفورماتیکی در گوسفند و بز

MicroRNAs (miRNAs) are small non-coding RNAs that have functional roles in post-transcriptional modification. They regulate gene expression by an RNA interfering pathway through cleavage or inhibition of the translation of target mRNA. Numerous miRNAs have been described for their important functions in developmental processes in numerous animals, but there is limited information about sheep an...

Bioinformatics identification of miRNA-mRNA regulatory network contributing to lung cancer invasion

Background: Over the past 15 years, significant insights have been gained into the roles of miRNAs in cancer. In various cancers, miRNAs can act as oncogenes, tumor suppressors, or control the metastasis process by modulating the expression of numerous target genes. This study is aimed at determining molecular network of miRNA-mRNA regulating lung cancer invasion, by bioinformatics approaches. ...

Processing of Pre-microRNAs by the Dicer-1–Loquacious Complex in Drosophila Cells

microRNAs (miRNAs) are a large family of 21- to 22-nucleotide non-coding RNAs that interact with target mRNAs at specific sites to induce cleavage of the message or inhibit translation. miRNAs are excised in a stepwise process from primary miRNA (pri-miRNA) transcripts. The Drosha-Pasha/DGCR8 complex in the nucleus cleaves pri-miRNAs to release hairpin-shaped precursor miRNAs (pre-miRNAs). Thes...

Improved targeting of miRNA with antisense oligonucleotides

MicroRNAs (miRNAs) are a class of 20-24 nt noncoding RNAs that regulate target mRNAs post-transcriptionally by binding with imperfect complementarity in the 3'-untranslated region (3'-UTR) and inhibiting translation or RNA stability. Current understanding of miRNA biology is limited, and antisense oligonucleotide (ASO) inhibition is a powerful technique for miRNA functionalization in vitro and ...
